The "Marks" are the markings used to tell you where to stand at the beginning of the race.

I beleive that it probably relates to a foot race. The official would say get on your mark...meaning have your toe on the mark on the ground(the starting line)....get set...meaning get ready...and then go...Take Off! Run!
I am sure that this phrase has been around a fairly long time.

marks are what they are marks, runners stand behind the marks and get set to run. Marks can be a white line or anything

It means, when some one says on you marks, they means get in position. When they say, get set they mean get ready. Last but not least when they say go they mean start.

On your marks means that you are to be sure you are standing on or in the correct position to begin the race.
For example on a track there is a starting line or in sprinting there are lines on the track indicating where your hands and feet must be placed.
The starting lines are your marks.
